If the bike is shuddering upon stopping, it may not be warped rotors. It may be deposits on certain spots of the rotors, causing different friction coefficients on different parts of the rotors. My KTM suffers this right now- It was disconcerting at Deals Gap, so I just turned it down a little and made due.
A ball hone can clean this up. I would check for warps with a dial indicator, and if none were found, then I would remove the rotors and hone them. A hone is much cheaper than a pair of $750 Honda OEM rotors thats for sure.
Fork seals......they can go anytime. I know people who have installed new fork seals and had the new ones leak the next day.
