Would removing the baffle/silencer on a full system cause issues?

I removed the silencer/baffle off a 2008 GSXR-750 with a Yoshimura R55 full system and a PCIII that is tuned to the exhaust with the baffle/silencer in. I noticed the following:

#1. Rough idle
#2. Tiny blue flames (that are almost constant above certain revs according to ppl who were behind me)
#3. ****** low speed stablity (<40km/h)

I put the baffle/silencer back in and bike went back to normal. Does the silencer/baffle have THAT big of an effect on a/f ratio or is it something else?

P.S. I don't know much about engines so assume I know nothing.

Yes ... the muffler is a critical part of the tuning of the exhaust system. It's designed to be there and functional.

...so time for a retune huh? =(

EDIT: I'm not removing the entire end of the exhaust system btw. There's an "insert" that you can literally plug and unplug using a tiny bolt. I googled muffler to confirm we were talking about the same thing; that gigantic thing is NOT what I'm removing lol

You answered your own question.It ran fine before you pulled the baffle out of the muffler.....put it back in,ran better as before.Doing this is the adult version of putting hockey cards in your bicycle spokes.

Playing with your Power Commander might sort out the air/fuel ratio and get it to run acceptably, but if the tampered exhaust system is sending a reversion pulse of exhaust gas back into the engine at an inopportune time, it'll make less power and get worse mileage at the RPM ranges in question.

I know the insert that you are talking about. Some bikes run better without it, others run better with it.

The group I ride with keeps making fun of me for having it in :( Though at this rate I might just keep it in lol
