SS bikes don't really offer a terribly comfortable riding position... I'd look at posture first.
 
I was very comfortable on my SS, its the cruiser that I'm having problems with.

you're supposed to ride the cruiser at 10 under the limit while you lean back , chew gum, and generally enjoy the scenery. Never look in your mirrors at the traffic lined up behind you.. ;) ;) ;)

seriously, yeah, you're going to be getting a full on blast of air at those speeds at a long period of time. Hence why cuiser dudes fit windscreens. With Windscreens then you can break out your cigarette or cigar. :)

You definitely will feel the blast over 100kms
 
You're not used to the wind hitting you in the chest and head. It probably is causing a bit of buffeting that is working the neck muscles harder than you thought. Couple that with a heavier, or less aero dynamic helmet and bingo!

It may go away as you strengthen the muscles, or you may end up changing the helmet or modifying the windshield to reduce the buffeting.

Have you heard of "spoiled air"? See where the air flow is high pressure, then low pressure. My KLR stock windscreen would cause a high pressure area right in my eyes, so I installed a taller screen that deflects it up slightly higher over the top of my helmet. It made a large difference for highway riding.
 
What bike? FF helmet?

Even with a windshield you can get helmet buffeting from air hitting the top of your gas tank and up to your helmet. Get a windshield and play with lowers until you get a good combination.

I've recently moved over from an SS to touring bike, I also bought a new helmet to go along with it. For the past few weeks I've been getting a sore neck from riding any longer than 30-40 mins. I don't know if it's the speeds (had it up to 150 last night), new helmet, new bike (with no windshield) or a combination of everything. I really love the look of a cruiser with a bare front end, but almost getting blown off the bike at highway speeds really sucks, what do you guys think is the main problem here?

Having owned many super sport bikes, touring bikes and cruisers (harleys,ect) I know exactly what you are talking about.
The problem with cruisers is that you sit straight up, on your tailbone, with your feet forward.
The weight on your talibone is causing your neck aches.
Different bikes have different seats and even a slight variance in riding position between different bikes can alter the discomfort levels.
I found with the Harleys I could ride about 2.5 hours and then the pain would start. With the Honda cruisers I could usually last about an hour and a half.
Probably the most comfortable bike is the standard bike.....where you sit with a slight bend forward, feet slightly behind you.
Currently I am back to the super sport bikes and yes, it is more comfortable (with no neck pain, period.)
