What's the best way to remove rust? Is the peeling paint off the engine cover etc just a matter of repainting? With the aluminum frame and various pieces do I just get a paint to match? Thanks!

For removing light rust I use autosol. As preparation for paint, I would consider media blasting (walnut shells or soda for aluminum, sand for steel if the soft stuff isn't working).
 
Wire wheel on the end of drill or bench grinder, sand paper, grinder, media blasting, evapo rust, good ole fashioned elbow grease and so on .....

paint to match, spray paint, or powder coat (if you have the cash) or polish up the aluminum to a high polish or sand down to a satin finish, and so on....

you need to find what works for you, and what you have on hand or are willing to purchase to get the job done...

I just finished doing the swing arm, it's a rough clean up, I have not decided if I will go with a high polish or do a satin finish, but just a bit of time with the wire wheel, some varsol and rags it is already much better looking...

Nice, Gate. Will call upon your expertise again soon I'm sure. I'll try the cheapo way and just get some wireheel for my drill and see how well that works. I'm not sure what the finish of the alum frame is but I wanna keep it looking stock. I think it's actually painted.

Powdercoat it....it will stay looking nice for ever then.
 
if the frame is stock from factory, it probably is not painted, but has a clear coat on it, that is tough and durable, but eventually does peel, chip, fade...

powdercoat is one way to get it nice for sure, but can be costly, depending on where it's done, only problem with powder coat is if it gets chipped, there is really no way of touching it up...

Just looked into it more. The frame is aluminium but subframe and engine cradle is steel (parts shown in the picture with rust).
 
Assuming that it is going to be ridden, I would suggest replacing the engine cases with NRC ones. The stock ones are....fragile.

The sub-frame and what you called engine cradle are steel. Get blasted and powder coated. The trees and lower fork tubes are also steel and can be powder coated or blasted and then cleared (my preference for those bits. The engine case with the oil fill I would also powder coat.
