I was wondering if this exhaust will fit my 2000 CBR 600F4. it was previously installed on a 1998 CBR 600F3.

Sure, its a slip on.. it will fit but you may need a new mid pipe. I know for a fact that F3's and F4's use different length mid-pipes because last year my buddy took my old spare F4 exhaust and put it on his F3. It fit, but it hung out the back pretty far. The easy fix was to cut a section of the mid pipe out.
