I'm assuming you just pull the clutch and brake to stop. Just make it a habit to keep pressing down on your shifter till it doesn't go anymore when stopped or coming to a stop (ideally going through all the gears). It's much safer to know your bike by feel than to depend on a display component...

As you correctly noted, your gear was too low for the speed you were going. You can ride smoother by easing off the clutch gently (engine braking). Or rev match (retains your speed) when you get more comfortable with your bike. Or apply the breaks to slow down and then ease in the clutch...

Where did you buy your bike from?

It seems the 2008+ Ninja 250Rs only have an ON and PRI positions. I re-consulted the manual and ON is correct setting. PRI will just drain everything outright. edit: Could it also be a vacuum hose problem?
